David said there won't be any noticeable difference, even if you set the resolution to 1280x720 (720p) - even 1024x768 will probably look fine.
Technically you can set custom resolution values inside of the explorer tool (crtl+t) but it is better to use one of the available preset resolution values in the dropdown menu.
You have to take into consideration when deciding what resolution to use, that the higher the resolution the more processing power/vram/ram etc is required because the images/animations etc are bigger.

I have no clue about the 3D side of the editor, sorry. m0fl would be the person to ask about that I think.

Make it FullHD. Use PNG for all Editor images. For iOS and Android export it as 720p (downscale). You can directly do this from the editor. Enable "convert images" always for each platform in the build process. (it generates webP files from the PNG's). You have black lines on the iPad, but it gives few games, which do the same. Android uses different displays & resolutions most users know this. The only thing you must re-encode to 720p manually are the movies. So, if you have an movie render it as FullHD & 720p. 720p WebM Movies works great on each device.

I belive the facial morphing is out of question. Only way to do that would be to rig the face traditionally with bones just like the character's body. It's messy but can achieve as much detail as you want. If only the engine would support vertex animated meshes instead of relying on bones and such.
